Where did you measure the run out? That is a lot of run out.

If it really has that much runout, send it back. But first you need to be sure you're measuring properly. Put an indicator directly on the taper where the collets seat. Note reading. Remove and clean mating surfaces really really carefully. Look for and remove any dings or burrs while you're there. Then retest. Let us know.

If the spindle is not damaged after you have checked its runout, the problem would more than likely be in the collet chuck.

If the spindle is damaged and you cant find a replacement and you need to use it,you first need to know if this runout is in the same spot each time.

If it is in the same spot each time you can shim the morse taper to get it to be running almost true, you may with persaverance get it running true but try for .002/.005".

It wont matter that the M/T is not seating correctly as the draw bar will hold it.

I would either use brass or stainless shim or a soft drink can,you will have to sneak up on it.

Mount the collet chuck in your lathe spindle if its a M/T3,take the nut off and place a bit of softwood or similar on the front to protect it,give it a tap with a hammer to seat it and double check the runout.
If its a M/T 2 take the nut off and hold the chuck body in your 3 jaw, wont matter if the 3 jaws out as long as it is less than your .38mm,now check the runout on the M/T.

Well i think my main problem was the taper seating or perhaps the collet. I measured the chuck runout in the lathe taping it to seat it properly the runout was 0.07 mm i think put it back into the the mill and this time i taped it in to seat it properly and the runout came to 0.09 mm

Are you using a drawbar? If not, you really should use one when you are using the chuck with tooling to mill things.

Now that you have reduced the runout in the mill take the chuck back out and put it back again,BUT dont tap it to seat, just nip it up with the draw bar if you have to.

If it goes back in with just a lift of the wrist, rotate the spindle by hand and check it again.

From what you have said it seems that there may of been a dag in the M/T bore.

If by some chance there was and it got pulled in with the chuck it may have left a dimple in the spindle bore, try and check it if you have clear access to it,maybe even use a mirror,if there is something there you will need to get rid of it.

You would think so other wise his collet chuck will fall out.

Never hurts to ask the "obvious" question. There was no mention of a drawbar in his posts.
